Red raspberry (Rubus idaeus L.) is a common fruit worldwide. Here we report 25,467 predicted mRNA，1,929 predicted circRNA，3,854 predicted IncRNA, 352 predicted miRNA. The aim of this study represents a valuable resource for improving and understanding Rubus idaeus L. in the future.
