High-throughput RNA sequencing was performed for comprehensively analyzing the transcriptome difference between the white cultivar and purple cultivar of potato(Solanum Tuberosum L.),especially involved in anthocyanin biosynthesis. By comparison with the potato genome, all 209.3 million paired end Illumina RNA-seq clean reads were assembled into 56,218 genes. Gene ontology (GO) and Kyoto encyclopedia of genes and genomes (KEGG) analysis showed that 7,082 differentially expressed genes from WS VS PS library was categorized into 52 functional groups and 6,311 differentially expressed genes from between WF VS PF library was categorized into 51 functional groups; 4188 DEGs identified in PS VS WS library were enriched in 126 KEGG pathways, 3723 DEGs identified in PF VS WF library were enriched in 125 KEGG pathways. Comparison of four RNA-sequence datasets from the purple and the white potato showed that several pathway genes and transcription factors were key enzymes in anthocyanin biosynthesis, which may have contributed to phenotypic changes. Anthocyanin is likely associated with sucrose biosynthesis and cold-induced sweetening resistance due to important changes in sucrose synthase(SUS) and vacuolar acid invertase (Inv) in purple cultivar. These results contribute to the molecular mechanism of white and purple potato development and provide unique molecular insights into the anthocyanin biosynthesis pathways and regulatory networks that function in a purple cultivar of S.tuberosum, therefore increase the potential utilization of potato in food nutrition, medicine, processing industry and new cultivar breeding.
