Capillary electrophoresis of the sequencing reaction was carried out with a 3730xl DNA Analyzer (Applied Biosystems, Foster City, CA).All the 2A BAC end sequence chromatogram files were base called and trimmed using Phred program (Phred score 20). Default value (0.05) was used for Phred trimming with option "trim_alt" to carry out trimming based on Phred quality value of each base. CROSS_MATCH (version 0.990329) software was used to mask the sequence of pIndigoBAC-5 BAC vector.
